Around 1995 when I started building custom computers things were different. For one, the popular computer companies marked up their pre-built systems too much, and used proprietary parts that were incompatible with store bought parts.

In today's day computers are readily available at price points below those that can be reached with custom built systems. There is only a few reasons to have a custom built system made. If you're building a gaming system, having complete control of your hardware, and picking appropriate compatible, high-end parts is a necessity. With servers, most have specific requirements (case size, drive size, chips) that can only be met by building your own system. Some special hardware (specialized video cards, video editing, special application processing cards) may also necessitate the custom build of a system. Otherwise I recommend ordering a system from a popular manufacturer or enlisting Noxy to help you pick one out!
